I have been experiencing the same problem with two different iPods. 
 
It happens on about 45% of the songs on my iPod but it doesn't happen on 
any of the songs on my computer when played through iTunes.  The songs 
on iPod and songs in iTunes are copies of each other.  In fact, when I 
play the songs off my iPod through iTunes interface they don't skip.  
Very weird. 
 
I have a theory of my own.  This problem started around the same time I 
installed some programs on to my computer.  I run a Dell Inspiron 8600 
Windows XP SP2.  I installed Real Player v10.5 and iPod Agent (one of 
those iPod hack programs).  I have never run iPod agent on the new iPod 
so I don't know how this could damage the iPod but I have a theory 
regarding Real Player. 
 
When I plug in my iPod into the computer, Real Player prompted me to 
manage my iPod but I would select not to.  Perhaps Real Player is 
interfering in the transfer process from my computer to iPod??  This 
however does not answer why songs when played off the iPod on my computer. 
 
I read someone else's email to you saying they thought it had to do with 
song name length however if you look on the iPod itself, all the songs 
are renamed for security purposes are none of them are longer than 10 
characters I believe.
 
Have you made any progress?
